Well we know what went wrong, but we don't know how it happened. Still investigating...

Anyway, it's fixed for now and sorry it took so long. Hope you all got some work done for once  ;)

I've deliberately not registered my laptop on works network - so I can pick up email and internal web pages but I have to go to a cafe/home if I want to surf.. production rocketed...!

Guess you know about chkrootkit (http://www.chkrootkit.org/) if anything might have been compromised at that level.

Although there are so many ways of maliciously attacking PHP-based sites rootkits are probably redundant.
