You can use Skype for that simply by letting your customers know what your skype username is.

With the caveat that I've not actually implemented this and how easy it is to integrate will be highly dependent on where you are hosting your site/which software its running on/written in KiwiIRC may fit your needs as it includes the ability to embed within the site (its also FOSS so you can check there is nothing malicious in the code, its all hosted on Github).

You can try any third party live chat software such as eAssistance Pro. I am using this software on my website and you can also try this software for your ecommerce site.
